As described in the language document (flags variable and StoreFlags command) and ticket #92 (closed).

The commit e9cca919e1240651fed59e512d2d7d48688615f8 renames some files (and does only that). It may be worth reviewing it up to that point and then the rest, or comparing it to a branch with that commit only, since this commit produces huge amount of diff that doesn't need to be reviewed and is a „noise“ only.
